In this link the DC motor speed and direction was controlled....its nice...but i have an doubt ....... How do I control a DC motor with an encoder using Arduino?...

You might need to get a H-bridge circuit to drive the motor in either direction. I am currently using TI L293. It is a pretty good chip.
Also, you can use a number of sensors to control the motor.
