1G Ethernet Tx/Rx to Xilinx Kintex-7 via FMC: ESD, EMI, and Capacitor Considerations

I have got 1G ethernet on one board to interface Tx/Rx lines with Xilinx Kitex 7 series FPGA on different board through a FMC connector. Do I need ESD protection for the same? Or any low value capacitor? What is the best option to control any potential EMC/EMI issues? FPGA and high density FMC connector is on one board and Ethernet controller and connector on other board

The protection needed depends on other factors.If the FMC connection between the boards is well protected and you have adequate ESD protection at the Ethernet connector, then you should not need ESD protection on the cable.
I did a design once with an Artix and a Zynq on different boards with a 1G connection between them. We didn't have ESD protection on that connection and had no ESD issues with that interface.
As for the best option to control EMC/EMI issues, a metal chassis with good ground continuity surrounding your circuits is best. If you can't do that, pay careful attention to layout and shielding to avoid impedance discontinuities and minimize loop area.

EMI includes the PWM amplifiers often found in many ac motor drives. The faster the rise time on a PWM component, the more noise it creates in the form of harmonics.cables and connectors along their entire route. Where this is not
possible, EMC problems should be expected and mitigation measures may need to be applied.
